interesting last Sunday- whilst on a run the ball was thrown and struck the bowler (editor - I assume you mean the ball hit the batsman) who as a result fell over short of his ground- whilst on the ground the bails were removed- was he run out? I accept that if seriously injured the ball was dead but he was not just stunned as the ball hit his feet. Any views?

From what you've said, there's no question that under the Laws, the guy's out on appeal. However, as a practical issue, it might be sensible to ask the fielding captain if he wants to withdraw the appeal before you answer it.
All of the above assumes that the ball hitting the batsman was accidental. If you thought that the ball had been thrown at the batsman to try to trip him up, that would be deliberate obstruction, with the host of consequences outlined in Law 42.
